Working with 10 10x6 cells you should get a huge amount of DNA extracted. It looks like the lysis was not performing good. I'm unfortunately not a specialist of CHIP but my feeling is that something is wrong during the extraction. How did you shear the sample ? did you use a dounce homogeneiser or did you sonicate ?
