Hi all! I performed an AMOVA analysis with SSR markers in poppr R-package with three fungal pops (n=60, 30 and 21). My stratification levels are region (continent) and origin (Countries). DAPC, MSN and Differentiation index (Djost) showed clear differentiation at a region and origin levels although AMOVA is not significant at region level. Any information will be helpfull! Thanks!

I am guessing that region and origin are confounded (correlated rather than independent variables) which makes sense since countries are nested within continents. This is precisely what you want for an AMOVA analysis. You want to identify the level at which populations differ. Here you can see that the variation among the populations is sufficiently explained by origin and that region itself is not important in explaining variation among the populations.
Now usually we are interested using AMOVA to determine, for example, the amount of overall variation across all individuals that can be explained by 1) variation between populations and 2) the variation among individual within each population. So in your case, the variation among individuals is explained by country of origin and not at all by the continent (region) that they come from.
