I find it hard to be due to incomplete derivatization, because we study time, quantity and temperature and the retention time remains constant.

As You are using an FID as detector, I suspect what you see is not the derivatised beta blocker but some impurity of your derivatisation agent. I suspect they will not react that easily, but I have not tried we run them on HPLC-MS
