Which way is more preferrable to measure the staining in the cochlear apex, middle, or basal part, by Image J Fiji?

I want to measure the staining intensity in the cochlear sections by Image J Fiji, which is the better option?

1- Selecting individual cells (inner and outer hair cells) in the image by manual selection tool

2- Measuring the intensity in the whole image

Please suggest.
