I want to investigate NF-kB activation pathway using Real time-PCR. is Real time-PCR a valid method for this purpose and if it is, what is the best subunit to measure?

You can measure the activity of NF-kB by checking expression of I kappa B-alpha mRNA using RT-PCR

Or by western blot you can check phospho-P65
