Until now, I was using diffusion toolkit and Trackvis, which worked fine even with limited number of directions and low b-value, but now, with the multishell acquisition, the quality of output of long projection pathways is very unsatisfactory. I appreciate your advice. Thank you
In my opinion the most popular software for tractography is MRtrix (http://www.mrtrix.org/). There are a lot of tools adapted for processing multishell data ;)
I'll release an automatic pipeline that compute tractography from raw data in few days: TractoFlow. I'll give you the link.

If you have more than 10-20 subjects, I think this is the best way !

With Nextflow and Singularity, processing 1000 subjects on a cluster is not a challenge anymore. The whole thing is pretty easy to use, it is a processing pipeline from A-to-Z and convenient for most.
