For S-phase, I would suggest PCNA or Ki67, for the G2/M-phase I would suggest cyclin A or cyclin B1. There is also a possibility to stain the DNA with PI or similar in your cells of interest, possiblyafter fixation in ethanol. You can also try to vital-stain the DNA using Hoechst. However, please read Current Protocols in Cell Biology (1999) 8.4.1-8.4.18 for am overview of some classical ways to solve this issue.
You can also do a pulse of Brdu for S phase in combination with Propidium iodide. This method, could allow you to measure precisely the duration of the cell cycle if you use different times of pulse.
