Hello Andrea. Yes, the literature reports some disadvantages regarding the use of COI sequences for species assignment. in scleractinian corals. We are looking for suitable target sequences (both mitochondrial and nuclear). We are also evaluating the usefulness of combining DNA microarrays or RT-PCR for species identification. If somebody has some fürther suggestions, I will appreciate them a lot.
I really think it depends on the genus/species you are working with. I am familiar with some genera and have attached references FYI. You may want to contact these authors. Please let us know which have worked the best!
Thank you so much for the papers. They are very useful. We want to work with indo pacific species belonging to the genus Porites, Pocillopora and Acropora, which are problematic groups regarding their species assignment. In our project, we want to simulate predicted ocean conditions and evaluate the responses at the genetic, transcription and physiological level. I will get focus on the genomic-transcriptomic responses. The correct species identification is crucial for correct results interpretation. I appreciate a lot you comments.
