Animal breeding is all about big data management and handling. The big data management is not possiable without application of computer in animal breeding. As data analysis and interpretation has pivotalrole in animal breeding. Hence, to have insight about the softwares used by animal breeders for data handling and analysis is necessory for a breeder is very important process.

I think it depends on the field and what exactly you want the software for.
For instance, most companies and breeding associations nowadays have their own software recommendation for data storage and farm management.
For data handling and analysis, you certainly can use R, unix, or other programming languages such as Python, Fortran, etc. If you are thinking about performing genetic analysis, there are good softwares available (e.g., BLUPf90 family programs, Mix99, wombat, DMU...).
Finally, if you are just looking for a more practical software for management data, Mike's recommendation (Go360 bio Track) seems to be a very cool tool.
