i am a researcher on numerical computation, especially interested on PageRank computation. Now, I am teaching in a agriculture university, thus i want to do some applications to bioinformatics. I have read some papers about using the idea of PageRank to deal with protein/gene interaction networks. However, the experimental data is not enough. I want to find more data of protein/gene interaction networks but i have not found.

I'm not sure if I understand your question. The iRefIndex combines protein interactions from several databases, such as BioGRID. You can also download protein network data from STRING.
Would you elaborate on you need this data from which organism? because many databases exist for human PPI, TF-Gene and other interactions from which networks can be built.
The formats would be the standard ones like SIF / GML / BioPAX and so on which you can import in language of your choice.
