Different journals have different publishing guidelines, when is the best time to choose the journal for publishing a manuscript?before initiating the writing process, during the writing process, after writing the initial draft, or after finalizing the final version?

For me, although I don't have much experience myself, up to this present, I search for journals after I have written my paper. Kind of like trying my luck here and there.
These options only work if the journals in your set of consideration is all reasonably in the same field. (then the answer is still: before you start writing).
If your work is in any way multi-disciplinary, and your choice is to publish either in a journal that belongs to one of the related mono-disciplines or an actual multi-disciplinary journal, you should decide on your targeted type of journal already before you start the underlying study. This is because different fields can have different expectations with regards to your research set-up, sample sizes, as well as appropriate data analysis tools.

Usually, when the manuscript structure is framed, the literature review and research questions are clear, I think it's the time to have a "set" of preferred journals. At this stage, you can get some recommendations from EndNote for example ...
In another direction, looks like, every research team has pre-defined targeted journals. This is either because they published there before (thus aware of the process) or their research fits exactly into these journals' scope.
If the work is multidisciplinary, it is worth publishing few sub-contributions in mono-disciplinary journals, then accummulating the "big" contribution in one multidisciplinary journal manuscript.
