I am going to compare the protein expression between two groups of mice by doing immunohistochemistry on tissue sections and subsequently confocal microscopy. The protein is expressed in the cell body of a specific cell type, and I want to see if it is up- or downregulated in the disease group. What is the best way to go about doing this, without introducing bias? I can't really do random selection of tissue sections, because there may be a gradient in expression along the mediolateral/dorsoventral extent. Would an option be to take several images per section and then average the intensity?

Any help would be appreciated!
