in direct contact, heat transfer is dominated by conduction for which. possible mean may be molecular and lattice vibration or electron movement etc. For better heat transfer, so that above can happen effectively surface contact is required for through heat transfer.
Finally it will depend on effective contact area. if smoothness is lower but roughness is such that both mating surface when coming in contact match each other in such a way that contact area is high then thermal resistance will be low . for smoother surfaces effective contact area is expected more and hence lesser contact resistance.
