Musk deer are cryptic and are difficult to identify morphologically. Therefore, I am identifying the species of musk deer using Cytochrome b ~ 400 bp. However, I am facing problem during analysis. The BI tree is showing the species in two different clades with significance value 1. However, the genetically uncorrected p-distance (genetic divergence) is showing the different is only 0.006. What should I do? Should I follow BI tree and say the species in different clade are different? Or should I follow p-distance and say the species are same. Or I should think Cytb is not working for this particular case and best idea is to choose other gene to identify species.
