I ran a factor analysis for 5 items and extracted two factors out of it. However, when I checked the reliability test, one factor (with two items) have very low cronbach alpha (less than 0.5). How is it possible? Should I remove the two items?

I am afraid if your items are not tested well or newly built. If yes, first confirm it from EFA then go for next step. Moreover, your sample size plays an important role here, try to increase it.

Check your codings. Did you need reverse-coding, or error in data entry errors? IF you have to increase sample size, make an effort to check response bias, especially from impassive participants.
the first thing is to check your raw data to see if there is any missing data; check the normality assumption as well' . the sample size affects the reliability ; the larger the sample the greater reliability index would be make sure you have 5 or 10 subjects for each item.
