I am interested in performing 3d simulations of incompressible flow past a moving body like cylinder or airfoil in openFOAM. I am currently working with RBF motion function to move the mesh and it is becoming difficult in 3d? Can you help me with some alternative ways?
IBMs are well suited for flows past moving rigid bodies. For rigid bodies the direct forcing approach is the most physically satisfying one. I don't know of any code available though. I made my own code but it is 2D and dedicated to the flow past a dense array of multiple moving rigid bodies.

You have to be more precise on what is your problem.. There are many mesh motion strategies available in OpenFOAM and the method to choose is entirely problem dependent. Also, you need to provide information on the difficulties faced in 3D simulations. Finally, the forums on cfd-online.com would be a better place to ask this question.

I want to do 3D simulation of a rigid airfoil flapping with a prescribed kinematics. I have successfully done it in 3D using RBF motion function. But the same is not working in 3D. Can give me some insight?

Using velocityLaplacian has given me fair results for prescribed motion when simulating a 2D NACA0012 airfoil pitching. Since point motion is solved implicitly you have to set the tolerance in the motion solver (in the file fvSolution) to a sufficently low value which depends of course on your particular mesh. I suppose this should work on 3D meshes as well but it might be computationally expensive.
I don't think there is a satisfying implementation of IBM in Openfoam.
Luis Francisco Barceló , how did you impose angular velocity to the airfoil using velocityLaplacian. I can't find the necessary entries for that, and the tutorials I found deal either with linear boundary motion or uses sixDoFRigidBodyMotion.
