With the use of the phylip software package, how can the bootstrap values be included in the tree generated? I googled and people say that the bootsrap values should be manually entered to the tree. But where are the relevant bootstrap values? My phylip executions were bootstrap, dnamlk and consense consecutively. Even the outfile generated for consense.exe contains a tree-like structure that contains one at each branch and they should be branch lengths, but where are the bootsrap values? Can anybody give me a solution?

Pamoda, consense.exe produces a tree with bootstrap values. I advice you to use Dendroscope (http://ab.inf.uni-tuebingen.de/software/dendroscope/) to visualize your results. Manual annotation isn't a good idea. Good luck
