What is the best way to isolate a compound (product of an enzyme reaction) from the cells after substrate treatment / incubation?

Dear all,

I have been trying to find the best protocol for isolating a compound (which is a product of an enzyme reaction) from the cells after incubating with the corresponding substrate. Looking for protocols or advice which have been proven to work for this because the samples I obtain are usually not very clean and they interfere with downstream analysis such as LC-MS/MS/MS.

Dear Lorena, thank you for your inputs. Are there any general protocol for isolating chemical compounds from cells grown in a 96 well plate from lysis to extraction which I can follow? Because the volumes in the 96 well plate are usually very small and dealing with small volumes may be a challenge.
