Hi, in our lab we use homemade Trizol or for NGS Hot-Phenol. And I would recommend checking your RNA on a denaturing PAA (Urea) gel in Formamid Dye or you can use a bioanalyzer if you have one. Using TBE Agarose gel a can not recommend as the RNA quality migth look good on such a gel but with a closer look on the PAA Gel you can see every smear and DNA contamination.

To your smear: Didi you do a DNaseI digest after the extraction?
