You can easily dose inorganic phosphate with one of the phosphate dosing kits from those used to assay serum phosphate in clinical analysis tests.

I'm not sure if you want to separate the microbes and measure the P in them separateky from that (presumably) in solution. The reaction with molybdate under acidic conditions is not specific for phosphate in the presdence of its esters.
