Markers can exhibit two modes of inheritance, i.e. dominant/recessive or co-dominant. If the genetic pattern of homozygotes can be distinguished from that of heterozygotes, then a marker is said to be co-dominant. Generally co-dominant markers are more informative than the dominant markers. I would like to ask on the best genetic marker can be used for a paternity test.
The main practical advantage of codominant loci is that in this kind of markers, phenotype = genotype. The variants you see exactly reflect the genomic variation. Yet, there is no a "best gene marker" for a paternity test. Forensic researchers use a battery of microsatellites (short tándem repeats, STRs), that yields a probability of paternity with a virtually nil probability of error. Thanks a lot Dr. Miguel A. Alfonso-Sanchez for this valuable answer. Actually, I was intend to do microsatellites, but I was thought may be other markers can be used especially SSR requires to know a sequence of primers. In case of species which its primers are unknown, what is solution?
I suppose it depends on the target species. I have read about the use of certain specific STRs, citochorome C locus, among others ... But the best you can do now in an exhaustive bibliographic search. If you can't find any idea about this issue, I'm afraid you will have to design your own primers, based on expertise and knowledge of the species.

I'm agree with the answer of Miguet ALFONSO-SANCHEZ: microsatellites are usually used in forensic issues (more exacty, an association of several microsatellites. There is no best marker because microsatellites give a probability. Moreover, microsatellites have got some limits. But, in a way, microsatellites are the least bad option...
