Unfortunately, none of the currently available algorithms implemented in the gephi is able to calculate these indicators and none of the available SNA metrics will be the right substitute for bib-coupling and co-citation. These deficiencies have inspired me to start my project:

and my plans include also creating the functionality you are asking about.

Of course, you can always build co-citation and bib-coupling networks in another tool, and use the gephi platform only to visualize them.

I retrive data fro m pubmed by a VBA code. Format the data in gephi edge and node file (0.9.1)

you should be a little bit more precise because the Gephi supports many formats and the native one is GEXF. Could you post your datafile here? Maybe I will be able to help.
