I am new in the fuel cell area and have just started to work in this field. I was wondering could you please suggest the most reliable commercial software or open source code that can be used for modelling fuel cells (specifically heat transfer prediction)

The best and general-purpose software in this field is MCNP (Monte Carlo N-Particle code), it can be used for any type of reactor core. But its distribution is limited, your University may try to get it. As far as I know there is no open source code for such a problem.

I think that you can use Comsol multi-physics software, it is a powerful tool of simulation and modeling for such applications

I believe Comsol may be a good solution here (ie https://www.comsol.com/batteries-and-fuel-cells-module). When I was starting with fuel cells, I came across Fast Simulations (https://www.fastsimulations.com/) open source code but it is for PEMFCs.
