One that can handle a few thousand genomes and could afford a number of users running on it.

1. What kind of analysis?
2. How big are each of the thousands of genomes?
3. At what rate do you want them to be analyzed? (e.g. thousands per day, week, month)
4. What else might those users do on the system besides the analysis described above.
Have you considered trying out a cloud computing service such as Amazon AWS? It is expensive but it might help you get a better feel for your needs.
Thank you for your reply. So we are looking at resequecing of crop genome compare with ref genome, screen for all variants (SNP, InDels, ect) then validate them experimentally.
This is our new start, we may not be aware of all the things. We expect few hundreds lines/landraces will be sequenced for each crop, perhaps at 30X. We dont needs things to be completed in a day also.
