Do i need to pellet out cells from RNA later or go for RNA isolation without doing so?
Especially when cell yield is low in case of cell subsets

Dear Sajad,
No need to store in RNA later. Simply wash the cells with PBS and add trizol. I use manual method (Chloroform, Iso-propanol) for RNA isolation.

You can use TriReagent or Trizol, adding 10 times the volume of Trizol or Trireagent to the volume of cell mixture in RNA later, and proceed as usual.
