Besides managing the references, Mendeley allows you to storage your pdf files in the cloud and lets you organize them. or make your own abstract of the papers you have read, has several plugins...

I find JabRef (http://jabref.sourceforge.net/) very easy to use and tell you exactly what is missing in your entries.

I really like CiteULike.org. Since it is a webapp, you always have your library with you, don't have to do backups, and it is independent of operating system. It does not have "cite as you write" functionality, or text processor integration though, but this was not a requirement for me. You add papers by pressing a bookmarklet when you're visiting a publisher's page for the paper.

I am using Reference Manager. It has lots of options and now most of the journals allow to export the references in RM format. It is easy to use and to access the references, whenever required, directly to word documents. Another good software is Endnote, provided by Thomson (Web of Science). It is also available with several options. As my friends told the best feature of Mendeley is that it is a free software, while the aforementioned softwares are commercial. But, when you pay some price, there will be some advantages that the free softwares lack.

Have a look at docear suite at docear.org. Free, and it works on mac, win and ubuntu. I have been following reference managing softwares a little while, and combinations of them (to lead to a written text), and this product of a collaboration of the German Federal Ministry of Technology, and worldwide scientists among others from OvGU, and the University of California, Berkeley, is quite an answer. It combines the annotations on a pdf, jab ref and others to track the references, and free plane to integrate them into a mind map which helps to administrate and write, it is compatible with bibtex, LaTeX, Mendeley, Word, and has plugins to export at the end, without forgetting where the cites or fragments where taken from. With one suite you start reading your texts and end at the document with correct book data.

Does ResearchGates have any plans to integrate with those services such as mendeley? integrating the publication details, and discussion around those publications? maybe even inviting comments on the article when we present them in conferences through either mendeley or researchGate's web.

Pros:

free, good in importing folders and parse them automatically, good bibtex output, works on the web, desktop or tablet, networking, attaching pdf files, sync between devices.

Cons:

PDF editor that comes with the desktop version has very basic annotation features. As it is intend to be for scientists, it is expected we will need much more features (but a nice thing that it allows open in external editor)

In menteley we can directly insert the bibilography also

Mendenely and zotero are very good.

Mendeley is good, but it doesn't have a good way to share your references. You can only create 1 group for sharing in the free version. I got here because I am actually looking for a good ref manager to work with. EndNote is also good, but with a lot of compatibility problems with any new version of MS Word,win OS or mac OS, and you have to wait until they fix these problems after any system update.

The main reference tool for me is still Endnote (simply because I'm used to it, and my refs have been growing there, using Dropbox to share subset if it when working collaboratively). But I'm looking for alternative. Unfortunately many ref tools seems to still developed traditionally as a platform independent app, instead of a cloud app. So even when they have a cloud version, it's just a way to transport your ref around. 

If ResearchGate acted as my research network, and provide access authentication from a browser based reference tool (browser plugin, or whatever) then i can manage the ref from the browser, upload the pdf to designated folder in connected Dropbox service, ans share or invite comment or automatically notified for comment from a researcher group I'm belonged to, and able to do this from any machine (even not personally mine, as long as i authenticated with the browser), and that ref tool can manage my reference while I'm writing in Grammarly enabled Word Online/Google Doc..  I think it's still a dream. 

For now, i use EndNote, take a subset save to another enl file, put that file ina shared folder in Dropbox. As long as no two people actively editing the file at the same time.. Far from Utopia.
