What could be causing me to lose my DNA after the first cleanup following the silica matrix method and running RR dye Seq. PCR ?

I am using the silica matrix method as my first clean up method of the DNA I've extracted. So far when i run the sample through gel electrophoresis the i had bands. But now after the first clean up, followed by sequencing PCR, i just ran the gel again and i found no bands. What could be the cause and what do i do differently this time? Please help...
