I found the the flower proteomes were slightly different between two closely related species, one is self-incompatible and another is self-compatible. I made the cross, and the F1 is growing. However, at present, I am a little confused that what the cross can tell me after I analyze the proteome of the F1 and the parents and check the breeding system of the F1.
I had hoped I could find any proteins function in SI or SC.
Anything do make sense in this experiment, or any suggestions?

If flower proteomes were 'slightly' different between these two, as you state. Can you find out those target proteins, and to see (or compare to other species) whether any reproductive proteins among them.
Do you have reciprocal F1s '? You may look for the reciprocal differences in terms of self incompatibility / compatibility in these F1s. The results may give some clues / ideas.

It is definitely that I will try to identify the proteins which are different in the parents proteome and compare them with the F1's. The proteins will been identified by MS. I do have reciprocal F1s which are growing and will do as Vilas suggested. I had hope I could find some proteins related with SI or SC. F1s looks not a good system for this approach or I should use F2s if the SI or SC trait separate in F2 individuals. Any more suggestion.
