selecting & using restriction enzymes for DNA manipulations have some practical challenges & considerations such as the recognition sequence of the restriction enzyme which is the first thing to reflect on because each variation of enzymes has their own recognition sequence. So it’s necessary to pick an enzyme possessing a recognition sequence found within the required DNA fragment that we want to manipulate. Also, we have to make sure the compatibility of the enzyme with the selected DNA sample. Because of the existance of some specific elements, the optimal functioning of certain enzymes may be compromised.
Temperature can affect enzyme activity.
So we have to follow the producer's directions regarding temperature and storage to support enzyme integrity & make sure that during the experiment, the restriction enzymes are stable and active. Also note that it is pivotal to enhance criterion such as reaction time, ionic strength, PH, temperature etc to achieve particular DNA split. The buffer elements may hinder the reaction. So we have to make sure the compatibility of biffer composition with DNA purification or ligation. Another important phenomenon to keep in mind is "star activity" that can cause unintended DNA cleavage & cam affect the accuracy of experiment. It is important to review the specification & make sure the cleavage is fixed. Less or excessive amount of enzyme can affect the regulation of reaction. So it is necessary to fix the proper quantity of restriction enzyme before using it in the reaction.

Allowing ample time for the reaction to progress, it is imperative to carefully schedule your experimental timeline. Additionally, it is crucial to consider the possibility of degradation if the reaction is prolonged. Enzyme's specificity information should be checked to avoid any unexpredicted cleavage at accidental or unplanned areas.
If our DNA sample contains methylated locations that mess with enzyme activity, treatment is needed to hold back the methyl category.
