I was wondering whether there have been any developments in protein insertion into computational lipid bilayers over the last two/three years? 

I am using Gromacs and the protein has over 8 TM helical segments with intra and extra-cellular loop domains. I expect lipids between helices so producing a hole and roughly positioning the protein maybe a poor means of inserting.
