You could compare transcriptional and translational levels. Reduced or enhanced proteins levels in regions of overlapping expression would suggest a regulatory interaction, with the caveat that other regulatory genes may act as intermediates, that the proteins may be transported etc., etc.
If the candidate regulator has no opportunity to interact with the candidate target before translation then you might have to change your hypothesis.
