Can anybody advise me with the best primers to be used for phylogeny of family boraginaceae especially genus Heliotropium. What about universal primers, will those give valuable information?

At the level you seem to want to work at the nrITS is likely to be useful but if you also want a chloroplast marker you may need to experiment with primers for several in order to find one or two that are suitable for your situation. This paper includes a number of possibilities:
We worked on Cynoglosseae using ITS and also trnL-F. Those gave reasonable resolution at tribal level. I would suggest to you to perform a variability test prior starting with massive amplifications. We found some problems amplifying herbarium material, that we solved using internal primers.
