I'm interested in sequencing a region in a bacterial genome that has high variance. This region is an integration site for various mobile genetic elements. When I PCR this region, I can see amplicons of 300 bp to 11 kbp are present simultaneously. Are there are any sequencing technologies that anyone knows of/can suggest that would best suit this situation? So far, I've been reading into the Illumina targeted and custom genotyping services, PacBio targeted sequencing (>20 kB), and Oxford Nanopore MinIon sequencing. Any suggestions would be greatly appreciated!
