Us urban foresters and arborists' use gis along with other related software to during planning and maintenance. It is truly useful in creating layers on a map to show hydrology, pedology, native stands, and gray areas. It is useful in inforestation and reestablishing ecosystems.
GIS applicaton can be extremely useful in modelling CO2 emissions and absorptions of a territory . Please have a look at my paper:

your question is worth writing a book, since both, GIS and environmental modelling cover a very wide field. So I guess, you will earn a lot of individual answers of colleagues, which are working on several fields. So do I.
Concerning urban environments, 3D-City models are an evolving field. Since a lot of work has done, defining geometric (googles kml, x3d) and semantic, modelling of cities (CityGML), there is still a lack of combining such data descriptions with applications, e.g. urban environmental modelling. That is because of a non-existent coupling of geometrically-semantically models e.g. with time. Concerning the data description a formal modelling this is one of the hot topics. You can be part of it, joining the CityGML swg that just released a call for participation on the developing of CityGML3.0. look at http://www.opengeospatial.org/standards/citygml or feel free to contact me, directly.
We are trying to model ultra-fine dust distributions using 3D city models instead of “just” 2D data. I think, applying 3D city models in environmental research at all will be a forthcoming hot spot of research.

With regards to soil, GIS application is a powerful tool in Digital Soil Mapping, Soil Water Relationships, generation and modeling of online soil information systems, etc.
Looking at how environmental information is being used in the GIS based models in ecological research, I would say developing species distribution models and predicting their movement across spatial scales has come of age now. Recent papers have targeted some lesser known species and identified their current and potential habitats using remotely sensed data. way to go now..
