you can use any combination to do AFLP genotyping. if you have access to high throughput equipment's like LICOR or ABI Prism or Elex genotyper then use florescent based primers otherwise use denatured PAGE

The AFLP primers can used to any organism can work in your fungal isolates. It will show polymorphic bands (Polymorphisms).

I have in my page paper in comparative analysis between AFLP and SSRs markers and we found that the SSRs markers was the best one in detecting genetic diversity. I think you could used these AFLP combination in fungi fingerprinting
