Hi,
I'm using flow cytometry to measure cell proportions (CD34+ cells, CD45+ cells and CD34-/CD45- cells) and viability (7AAD) ONLY, within each sample of a series of dissociated kidney cancers.
For practical reasons, among the samples I want to be included in my study, one sample was acquired on a BD FACS Lyric and the others were acquired on a BD LSRFortessa X-20. Is it a problem ? If yes, Do you know how to deal with it for publishing ? Does it depend on the scope of the journal ? Can I just mention it in a "note section" and emphazise the fact i'm only interested by cell proportions ?

Can your data set do without the single sample analysed on the other machine?
Was that sample significantly different from the others?
In my opinion I would always avoid using multiple models of machines in the future.
You would state in your methods that the flow cytometer A and B were used to analyse.. and wait and see what the reviewers say!
