What is the optimal time to submit a request to exempt the manuscript from publishing fees or reduce (if exemption is not possible) for the journal targeted for publication? Is it at the beginning (before manuscript submission)? Or is it at the beginning? But the abstract of the research paper must be attached to the request for exemption or reduction? Or is the best time to be after accepting your research paper?

I would mention it in a cover letter when submitting a manuscript. If I have not yet finished the manuscript but want to know what different journals might say when I get to that submission, then I would email the journal (via the editorial assistant and/or editor) prior to submission. This would help determine for me what journal should I concentrate on. Some journals might sound great but if they insist that I pay more than I would allow, then I can already make a choice for another journal.

Many journals declare this in their guidelines for authors. However, if not clearly mentioned you can always contact them and ask.
Most for-profit journals demand APCs (article processing charges) after your manuscript's acceptance. You might not be able to ask for a waiver after that, so it is necessary to apply for a waiver before a final decision has been made on your paper.
