I am using Rapiclear to clear the tissue after staining. However, there is still quite a bit of background an i was wondering if it would be possible to reduce this with Sudan black treatment directly after the staining and then clearing. Has anyone done this, if yes how did it go ?
Sudan Black is used for staining of neutral triglycerides and lipids on frozen sections and some lipoproteins on paraffin sections.The addition of a further stain won't reduce background but possibly add to it. Did you block your sections prior to adding your primary stain? Check out this ref

If you are not using an antibody but a direct stain then folllowing a strict rehydration and dehydration process on paraffin sections is imperitive. Have a look at the updated protocol on http://www.protocolsonline.com/histology/sample-preparation/paraffin-processing-of-tissue/ just in case some of your protocol needs to be tightened up
