Does anyone have an idea of what could be the best internal control for ChIP-PCR in sorghum? I have tried using actin, however, it does not seem to be working well, as I am getting enrichment in my control sample.

While I'm not a plant guy I would think that a chloroplast marker or something in the photosynthesis pathway would be good for your species and would have to be fairly common. When you say actin didn't work, what was the issue? Actin can be regulated particularly in growing areas thus something more in the energy or energy pathways may be better
