Regarding the best software to use for the DOE, I think it depends on your background: if you are good with programming or not...

My personal preference is Design Expert; it is simple to use, you don't need any programming skills, and serves only for experimental designs

The choice of the type of the design depends on: the type of your study, your goals, the conditions needed for your experiments, and the previous similar works...
