If you design an antenna in HFSS, chances are there that it can radiate in any direction (with respect to theta and phi). My question is why antenna gain is more in other direction than its radiation direction? In some research papers why people tends to show their designed antenna gain in broadside direction (or) in phi = 0 deg and 90 deg direction, even their designed one radiates more power at other directions
All antenna radiate in all directions. You need to know how much goes in the wrong direction so you know how dangerous it is or how much of the wrong stuff it will pick up (receiving has the same pattern as transmitting). Small antennas radiate a lot in nearly all directions so it may be that they are showing it isn't too much in particular directions that matter and aren't the main direction.
It all depends upon the type of antenna you are designing.
In most of the papers the 2-D radiation pattern is mentioned at phi = 0 degrees and 90 degrees......
you have to consider the current distribution direction on the patch antenna.
Phi=0 and Phi= 90 has nothing to do with broadside or endfire. They are just reference planes (Phi=0 is xz and Phi=90 is yz). Now, in these planes if max radiation is at theta= 0 then it is broadside and if max is at theta=90 then it is end fire. Max radiates electric field and main beam of radiation will have same direction.

I have a doubt in question only. Antenna gain is proportional to the directivity. And where the directivity is more, there radiation will be the highest. Then how one can get gain more at low radiation?
