I am evaluating homozygous BC2F10 chromosome segment substitution lines under normal and heat-stressed environments. I had genotyped my lines using GBS. I am using the software QTL ICI mapping v4.1 by selecting the CSL function for the mapping. I have phenotypic data for 2 years under two environments : normal and heat-stressed. I would like to know whether I should do the mapping using 2 years data for the normal and heat environment separately? or should I use a single input file containing both the environments for 2 years. Because there is a significant difference for all the agronomic traits under two environments. Is it logical to combine both the environments in a single input file?. Also, I would like to know what does the mean of the environment in the mapping result file (QIC/QSM) indicate?. Does it denote that the QTL is mapped for the mean phenotypic value of the two or more environments?. Kindly clarify
