Any segmentation can be overlaid in MRIcro (or MRIcron) as long as the segmentations and the image e.g. lesion and T1-weighted, are of the same dimensions.
Personally, I prefer to use MRIcro to overlay images, rather than MRIcron, but it is always a personal choice. In MRIcro, after loading your first image (e.g. T1-weighted), select the "Overlay" menu, then select the first option "Load image overlay" - choose your segmentation (e.g. lesion), and then OK. The lesion will now be superimposed over the T1-weighted scan. If your segmentations / lesions are not in the same space as the T1-weighted, then you need to normalize the segmentations / lesion to the T1-weighted scan: this can be done using SPM or FSL (using the FLIRT or FNIRT module). MRIcro is also great to overlay lesions from multiple subjects to work out where they 'mutually' overlap
