Do you know if different genes in PCR have different outliers, if in that case it is acceptable to publish? For example, gene A had 3 outliers and ended up with a N of 26, which gene B had 6 outliers and ended up with N of 23. I couldn't find anything online, I hope someone can help over here.

No. If you consider such a large fraction as "outliers", then either your assay is bad or your idea about the distribution of the values is bad. Outlieres are rare. If they are not rare, the problem is not in the data (but in the assay or in the model).
