In my opinion, the best choice for bottom up proteomics is Bruker TimsTOF in terms of identifications, speed, performances.

Accidentally came across this question. In case you are still looking for opinions, I second the above recommendation of Bruker timsTOF, specifically the Pro model; timsTOF Pro version is designed for bottom-up proteomics and have superior sensitivity due to its trapping ability in tims cell (PASEF technology). In our tests, timsTOF Pro outperformed orbitrap Lumos on 2x number of peptide and protein identifications from tissue extracts, and Waters Synapt 2G on ion mobility resolution and number of identifications. Identification is best done with PEAKS Studio X (accommodates raw files and compatible with ion mobility data). A less user friendly, but free solution is MaxQuant.
