In matlab, you can use slice to visualize the 3D volume, or you can find many similar function in the matlab center.
or you can use vtk toolkit to visualize it in C++ code.
some software to do this are volview, itksnap.
It seems to be a volume rendering problem. There are some free implementations on the web for volume rendering.
There are many ways to render volumes.
When projected on a 2D image you will always lose information so you have to choose the right way depending on what you want to empathize. For example you may want to project the data on a 2D image and show the maximum value of the matrix data intersected by the ray for each pixel of the image. Or you may want to add the values of all the "voxels" intersected. http://en.wikipedia.org/wiki/Volume_rendering
I believe Paraview would do the job with its volume rendering features. Have a look at their website, there is a free desktop version.

ParaView, VisIt and 3D-Slicer are good options for 3D volumetric data, they are capable of both pseudo-3D and stereoscopic-3D visualization. Slicer is targeted on medical (e.g. computed tomography) images.
