We recently ran the NanoString nCounter Fibrosis V2 panel and results were unexpected. The submitted RNA samples were validated by running a single gene in an in-house qPCR. Within each treatment group, the nCounter expression data is completely opposite compared to the qPCR. In treatments where qPCR shows no expression, nCounter shows high expression.

Could this be an issue in the analysis methods?
