The conductivity meter cannot accurately show the percentage of separation unless you have obtained a calibration based on Siemens per meter that may still have errors. Instrumental analyses like ICP are much more accurate to decide.
However, in this very general question, it is not clear what the substance or ion was in the incoming effluent and in what range (ppb or ppm or more). You need to specify whether your Nano membrane is synthesized or is part of the same one used in the industry?

it me be due to the relation used for calculation of ion concentration from direct conductivity measurment
NF is extremely sensitive to the operating parameters. The data in the specification reflects membrane's performance under the test conditions. If your operating parameters (water composition, pressure, temperature, recovery and etc.) are different from the test conditions then rejection should be different as well.
