Yes, the chances of rejection have definitely increased in the bag held back by the editor. You must write back to ensure it gets a proper review and you receive a detailed review report. The red flag is when editors do not reply to your request for an update. If you first confirm it is s not an administrative glitch by contacting the publisher (usually also contactable) JJust write a nice polite letter and ask for the detailed referee/review reports.
I have the same issue. Couple of reasons it has happened and been corrected:
- The editor found time to reply immediately and sent it to a referee for specific reasons instead of review.
- Editors and systems don't play well with each other and its a ready excuse
However it is uncouth and unprofessional especially when some editors don't have the courtesy to reply to queries.
Most reputed journals however assigns AEs immediately and they have a 100 per cent response rate.

There are other reasons that are quite critical to your manuscript:
- The Editor is directly involved in reviews for accepted as well as rejected papers and sometimes upfront the journal mentions this in the sjournal tag - "Single Blind Peer review" - The editor is never blind and keeps status with editor till she/he has identified where the paper belongs in the journal. It will still get an external reviewer but late. This makes your paper past the desk reject stage and good journals do it to gain ranking space while they soldier on in search of quality
- The journal was slow/short on staff and this will be clear from extended wait times for others as well.
In the first case, you will be processed with lesser reviewers and that will not affect the evaluation of the script
