MSM modeling using pyemma, msmbuilder ?

Anyone familiar with MSM modeling using pyemma, msmbuilder or any other packges? i am facing hard time on picking the correct packages for this. There are lot of dependecy issues, is there anyone did these and familiar with dependecies?
